does the SCT X4 with custom tune include the TCM and engine tune? I’ve been seeing stuff on how toms TCM tune can somewhat help the auto trans and I’ve been looking into purchasing the tuner from Tom

The SCT X4 doesn’t come with the tune you have to setup your tuner first and send Tom your Vin # and the # to your flasher before he sends the base tune then you have to datalog for the custom tune , the tune in itself is worth it imo.

Tom pretty much explains the whole process to you once you place your order. If you're having trouble, there's also an option to remote in to your computer to get everything set up, but it is pretty simple to do on your own. But I agree, the custom tunes Tom put out has turned my transmission that was somewhat good (like a B grade) to one that's nearly perfect (A-). These cars don't have perfect transmissions by any definition, but having them dialed in to your driving style/optimized to their abilities is a huge plus.
