So I was going to buy new fender shields or splash guards whatever you wanna call it and seen there is some saying fits a 16 in wheel, 17 in wheel and it seems like there is some other kind. So the question is, what exactly is the difference in these if any at all?

the fender well should be the same regardless of the size of wheel that is going on the car. All wheel/tire combos on our Focus still have the same outside diameter.

My car came with 15's and i have used 16" and 17" wheels with out issues (other than me lowering my car causing issues but thats a different story.)

I know that but in the title of the inner fender it says fits this or that and I was wondering if there was really any difference.
