2012 engine blown up ?

My son has a 12 Focus SE hatchback. We had a big rain storm yesterday. He hit a water crossing and sucked water into the engine. It now has a rod sticking outside of the block.
What years would be a direct engine swap? Would my computer work on a newer engine?
It has a 5 speed manual trans. Could I use a engine from a automatic trans car by just replacing the flex plate with a flywheel?
Thanks for the help. Just trying to get him through college and want to make the right decision.

From what I have seen so far rebuilding a few 2012 , 2014 , 2015 thsy seem to be the same 2012-2016 st least and I would think 2012-2018 would be the same

Look on car-parts.com and LKQ these engines dont cost much
