I was just in another timing related post and saw an answer to your question

VCT messing up the timing?

Check out post 21 by CaysE, according to him;

When you tighten the VCT gear to the cam, just make sure the VCT gear itself is fully rotated internally counterclockwise. The sleeve on the cam side of the gear rotates separately from the gear teeth.

Do you have timing bar & threaded rod? If so, it's not too bad.(The following is from memory, but since you've rebuilt your engine you're probably familiar with the timing belt) Align the cams with the bar, insert the rod turn the crank till it rests against the rod(internally). Leave both cam gears loose. Start with the timing belt on the crankshaft gear and thread the belt counterclockwise keeping tension on it. As you place it around the exhaust cam you can move the cam to get the belt on it. I then used the exh cam gear to help keep tension on the belt. Did the same thing with the intake cam gear(keep in mind the cams and crank are locked in the correct timing). Once you get it around the tensioner, be sure to set your tensioner correctly or you'll get a CEL. Then tighten the cam gear bolts. I got mine 1st try, but I bought a shop/service manual(cd)online, and followed the instructions(mine includes the SVT). Once you get the timing belt on, rotate the engine manually(and slowly) two complete rotations and reinsert the cam bar and crank rod to insure that it is still in time. I know your concerned about the intake cam, but oil pressure will put tension on the intake cam.

If you rotate the engine 2 times the intake cam SHOULD NOT line up to the plate correct as the gear will turn some before the cam does

Sounds like you got very luckey you didnt have a CEL
