Clutch relay bypass on ib5?

Ok i just got done putting new bearings and new lifters all new gaskets timing belt ten. Pulley ect. Cleaned and painted everything

looks awesome and runs great but the trans as told by the previous owner they bypassed the clutch relay on my five speed now it starts in 1,2, or 3rd
trans is noisy at start press clutch gets quiet almost like a knock
but definitely the trans. Put new fluid and it wines les mainly in third and its hard to shift into most of the time? Ive got like twelve yrs. In auto exp.
But this is my first focus spi are strong but this motor already has been had a valve seat job done in the past
block was inspected before re-assembly by a 35 yr. Master tech.

Please let me know if there is an easy fix
