Ah, I think I understand. You definitely should be able to manually shift from 1-2 before 3k. As for the automatic shifts, it sounds very much like a pre-TSB 12b37 programming. One of the complaints from consumers was the quick drop into third, which Ford had programmed for fuel savings. When driving in manual, can you shift into 6 before 35mph? At or near 30mph? That is something that most vehicles lost after the update.
It definitely won't hurt for a tech to drive it, and I would even see about driving another Handling Package-equipped Focus to compare. As I was thinking about this last night, I forgot to ask if you've looked at the wear patterns of the tires. Two of my friends also own Handling Package-equipped Focus, and all three of us had to have the dealership re-align our brand new cars.
An excessive toe-out condition can lead to the sort of driving conditions you are having, and still leave the car driving straight on smooth roads. Alignments are recommended to be done every 10k miles(rarely followed), so it wouldn't hurt to have it done now. That, and you never really know how it was driven by the previous owner.
Finally, be aware that the PS3's on you're Handling Package are summer tires and at your mileage are probably near half of their life-span.
