They make something were you drill out the whole. Tap it as a bigger size then screw new threads into it to fit back down to your original size. Might be cheaper than a knuckle.

I know it sounds like a lot of work. But put it back together with the old pads and rotors and see if it goes together perfect again.

I'm wondering...
what brand of rotors and pads did you get?
before you go one step further measure the hat height (face of disc to wheel mating surface) on an old one and a new one. If you went with cheap discs they could very well be machined wrong forcing the caliper to far out.
I ran into this with a set from oreileys. Don't remember which line they were other than cheapo's and they were relabeled chinese.
