I'm taking a stab at it here - but you're going to need the audiophile head unit, and possibly the wiring for it all.

On my '05 at least, I have a pigtail in the dash for the audiophile from the looks of things, and the rest of what would be the harness in the back that is just connected to the stock rear speakers.

Hopefully this helps.

Anyone help out here if i'm way off base?

Sometimes the if your car had the plug in the back, you may find behind the head unit that the other end isnt plugged uip. It may be tied back with some tape.

Stupid Question, albeit related - I have an 07 zx3 with the "premium sound" but not the audiophile. From what I understand the head unit is the same - how would I go about upgrading to the audiophile to get the factory subwoofer. Is there an amp that I'd have to buy that presently isn't in my car?

Its fairly straight foward. You will need the sub assembly, the rear carpet thats for the sub, the brackets (which are a pain to find even here at Ford), YOu can also buy the carpet for the floor but thats not completely necessary. You may need the wire ends and wire it as some cars dont have the wiring there already. You can ask liquidgrey07 also, he just did the swap and I helped him with most the parts.

Ok guys i pulled the radio and there is a spot for another plug but dont think its for sub. I have power and stuff at the sub but no sound. I have the standard single cd and not sure if thats the problem. Im willing to upgrade if needed.
