I just realized that I didn't connect the hoses back in when the intake manifold popped out.

Excuse me for posting alot. Where do I plug in these hoses? I can't seem to find them. Could not having these connected cause the rough idle issue?

I think I found the connection for the thin hose. I'm assuming I connect to that little black rubber piece that is located on the center of the fuel rail.

I think this is the diagram for it. I don't know where to connect #2

yup
hoses should fall close to their fittings.

This thread: CFM Intake boots has a pic in post 15 that shows the intake mani and associated parts/hoses...

Per that thread, check the back of the block (from under the car) to ensure the HB2 bolt is still attached, holding the assy to the block.

Ill check the bolt. I wish I could find that connection but I cant. :( I made sure the other connections were connected.
Apparently it's connected to evap canister, but I can't seem to find it.

Those disconnected vacuum lines would definitely account for the rough idle, you should be set once you get those plugged back in.

Do you know where I need to connect the vacuum line to the left in the picture that I posted?

Apparently it connects to the fuel rail pressure sensor. If so, where can I find it?

I was going to say... you still had a vacuum leak after fixing it. but you know that now.

I just looked, he's right. I didn't take it off, but there should be a distinct nipple on the underside at the far left/end of the fuel rail and that's it's home.
