Okay - the description on the Ford audio software site specifically mention updating the radio to work with the latest phones and Bluetooth, so I think that update is just for the SYNC and up stereo's.
I thought you were streaming audio from the iPhone to the stereo.
If you are just using it as a USB Mass Storage Device, I'm not sure why the USB port would stop working.
