I think both are coincidental since al alternator has nothing to do with the AC or windows. However, if the battery was not up to par anything can happen. Did you charge the battery with a battery charger after the other alternator went out? An alternator isn't meant to recharge a battery to full charge, it is meant to maintain a FULL or partially FULL charge. On the stumbling, all these cars do a bit of stumbling when the AC is on till it gets to full power and even after it does to a point. Mine is less noticeable on the freeway or accelerating harder than normal but when I try to accel slowly in the city, it acts as though it almost has a slight miss sometimes. Which I hear is normal.
