Unhappy Engine Systems Fault

Hello all, I'm new to this forum but I would really appreciate if anyone who has had a similar problem could help me.

I have a 2007 automatic. Last month the acceleration suddenly lost power as I was driving , although the car could still limp home. It was ok for a few days, then it started again and the Fault code showing was: Transmission Malfunction and Engine Systems Fault.

I live in a small town in the French Alps, so the nearest Ford garage is an hours drive away, so I first took it to a local garage who told me the gear box was broken and it would cost me 3000 euros to get it fixed!
Obviously I got a second opinion and did take it to the far away Ford Garage, who said it was simply a deformed air filter, and changed that.
For 2 weeks now it has been fine and I was very happy, but again today the acceleration was lost and the same 'Engine systems fault' light came on.

I am wondering now if it could be something to do with the air valve throttle assembly, as someone else who had the same problem was told this was why.

Has anyone else had the same problem, and could the deformed air filter and the air valve throttle assembly be linked?!

I am desperately hoping I don't need a new gear box!
