Unhappy JRSC lean code p0171

I have an 03 SVT and a JRSC installed. I don't have the BBK kit yet, so I'm just using the black box for tuning for the time being.
I'm getting 2 dtc soft codes that keep tripping the check engine light. The 2 codes are P0303 and P0171. The codes keep popping up intermittently and I can't seem to locate a pattern.

Since this started I have replaced:
Spark Plugs- stock motorcraft replacements gapped at .40
Spark plug wires
fuel filter
fuel injector for cyl. 3
o2 sensor

I've researched the 2 codes and I know what the 2 of them mean. I just can't seem to track down the cause. The car runs excellent. I can't detect any misfire when driving or idleing. I have a o2 sensor gauge hooked up and the car always stays rich when under boost. The car gets good gas milage and when idleing the car reads 15psi of vaccum. When driving and in gear and I let off the gas it reads 15psi of vaccum on the gauge as well. The light never trips while under boost. It seems to turn on sometime within the first 5 minutes of turning the car on and not under any load or boost.

I've checked for vaccum leaks in all the hoses and any point after the maf where air could be sucked in and un-metered. I can't find anything. I've also been pulling the plugs and checking them for signs of anything going wrong. According to how the plugs look I'm getting the correct mixture. They are a light tan color just the way they should be.

I'm not so worried that any damage is occuring to the motor because everthing looks great and runs great. I'm just pulling out my hair trying to figure out what is causing the codes. More of an annoyance than anything.

Any help would be awesome!

Solution is a click away! :) At idle you should be reading around 19 inches of vac.

System too lean!?!?! Oye! Help!

In case the link doesn't work. Be sure to check every vacuum hose on the back of the jackson racing manifold. Chances are it will be something like mine. When you mated the manifold to the block did you make sure to do the correct sequencing pattern to tighten them down? You are letting unmetered air into the system.
