ECU Tuning with Ford OEM tool

I have a 2001 Focus with a 2.0 Zetec, I'm about to put a an exhaust system and a cold air intake and would like to tune the ECM. I keep reading about ordering a SCT tool to perform the flash with.
However I work in an automotive shop and we have an OEM ford laptop / scan tool capable of re-flashing the ECM. Is it possible to use the to use this tool to reflash my ECM and if so where can I get the updates to flash my ecm with ?

IDS can flash the PCM but only with a stock file.

Unfortunately no, it's for updating processor calibrations and installing new processors; not for tuning.
