Motor and MTX Swap. In deep.

Well first let me apologize for going into this project alittle crazy and air headed. but i have learned tons. However i picked this 02 Zetec up from my parents for cheap for a project car. I started by dropping the motor and ATX and pulled another set out of a local yard. At this point i dont have much of the wiring done for the MTX however I have everything or so I think connected for the motor. Right now i can get the motor to start right up and run however it runs really rough and will eventually stall out if im not throttling it. I was able to get a scanner on it and pulled 10 codes. Yikes. Most are for the transmission however there are a couple like P0113; P0102; for the MAF and then P0135 for the 02 sensor. All of those however are now connected and were good before the swap. Am i missing something. Im not sure if i am exhausted and missing something simple or if a bigger, in-depth problem exist. Also i know there is a link floating around here to rewire for the MTX however the link is no longer working, do any of you guys have an up to date one. Thanks for any help. Always muchappriciated here....addition I had to swap the wireing harness from what was on the motor like tps and fuel rail etc from the yard to what Was orginally on Could that done anything.
