weird clutch problem...??

ok so I finished a engine swap in my car...zetec 5 speed since I got a supercharger I wanted get a engine with less miles since I had mine out...long story short...everything was on...car started good..I left it in idle for a little drove it smooth..my transmission felt better than ever since I change the fluid...I have new mounts and everything...I drove about 4 miles going to a exhaust shop...(since my car was really loud since I had my exhaust cut for swap)...once I went over a small little hill my transmission made a weird noice...its a little harder to put it in gear now...and when I have it in gear and try to feather the clutch the whole car vibrates...it happens in 1st gear the worse...a little in 2nd and you can barely feel it in 3rd 4th and 5th..I manage to make it home..this transmission has about 60k miles and never had this problem before..I added 2 quarts of ford snthetic trans fluid

I'm thinking its one of these problems

a bad axel?

clutch and flywheel not balanced? (which I did install at my friends shop with power tools the right way etc...)

maybe the dif?

oil got in tranni? (I had a minor oil leak that I fixed after I drove)

any suggestions??

Your clutch may have just died was it a replacement or did you reuse the 60k clutch in th car also did you replace throw out bearing. I don't know much about trannies but those are things to consider. I wish I could be helpful here atleast itll get bumped for a transmission guru to see.
