The FCIM could be bad or have a poor connection to the head unit. Turn the ignition on, and when the radio comes on put it in AM/FM mode. Press and hold tuner/memory buttons 3 and 6 until the radio starts doing a self test. (Be ready, it does an audio test and can be slightly loud). Before the audio test finishes, push 6. When the sound stops, press 2, it will either give you a list of DTC's or say everything is OK. When you're done turn off the car to leave diagnostics mode.

Is it just the radio controls panel, or the heat/AC controls as well?

Do the controls still work when they are blinking? If it does it could just be bad LEDs, although that is still really odd. Mine had that issue when I bought it (used) and had to have it replaced.
